This is bizarre, and I have played the scenario through a few times to test it, my family member faction leaders rebel when they become too great, five or more stars. What is the deal, and what is the point, it makes no sense why a faction leader, would rebel and start, of all things a new faction. Any suggestions?

I am playing the Western Roman Empire, and Majoranus Platorius is the faction leader, I kind of figured he'd set his own salary. Its interesting that faction leaders have loyalty indicators, you would think it would be pointless at that level.

No, actually it is much simpler than that. He is rebelling against you, because he knows that he is a puppet in your hands, and all the glory for his victories goes to you. He is very pissed that you always say "I beat Vandals..." or "When I crushed the Franks..." when you were thousands of years and miles away, and he was the one who had to charge his men and bodyguards into the fray and meet face to face the Heerbarns and Zerks. Well, no more of that. He will be his own man now, get it!!!

Kill off any of your disloyal faction members with suicide missions. I do that with lots of characters when my family gets very large and I get a few people with bad traits all round, who just need to be killed off as they cost me a lot of money. Either they win, and so become more useful, but more often they die saving me money. In situations where they have lots of command stars, but little loyalty I simply take command of the battle myself and kill them. Charging them into spearmen is generally a good way to do this.
